In the 41st minute, Vitor Osimhen scored the game-winning goal off a Moses Simon corner kick to claim all three points for the Nigerian team.
Nigeria is second in Group A with three points after one game, thanks to its victory.
Guinea-Bissau are in first place, tied with Nigeria on three points, but with a +4 goal edge after a 5-1 thrashing of Sao Tome & Principe.
